dull knocking noise with clutch out.

Really weird.. I'm getting a dull knocking noise which I first thought to be the lower rod bearing coming appart. I did have this side of the engine appart, just the clutch to put new wave springs in because they where worn making hard to find neutral. I didn't replace the throw out bearing. I wonder if thats making some noise. The dull knocking noise goes away when the clutch is pushed in.
Any ideas?

Worn basket/plates maybe. Also what about the clutch hub bearing?

Yeah maybe the throw out bearing?? When I had it all appart everything looked great. I'm thinking I didn't line up the arrows on the clutch hubs together and the basket is maybe out of balance or something.??
