If I'm using the dynojet needle with the stock main and it runs ok would going up one size on the main make things worse or better? I ordered some Makuni jets.

nobody over the internet can answer that question, especially with the amount of info you gave. You'll have to find this one out for yourself. Do a plug chop, or just try a bigger main and see what happens.
