06 Raptor knock in bottom end

Ok let me start this is a 06 raptor motor. I got it from a friend, his son hit a parked car and totaled thr frame. And i gave $50.00 for it yes that is right and i have a 2001 that i never could get started not sure what was wrong with it. Ok i got it in the shop and the motor was full of water i no it was in there for 2 weeks at the most so i drained it out flushed the motor put oil in it started it up and let it run for about 5 to 10 min and draind the oil and put new oil in it and then moved everthing over on my 2001 and it started right up and sounded great!!! And everthing is new on the 01 bearings sprockets chain just everthing. Ok on the first ride i hear a knocking or clacking noise coming from the bottom end and if you pull the clutch in it stopes or if you jack the rear end up it stopes but if you are riding it you hear the sound. And the sound does not change much from first to 6 gear but it is kind of loud. Im not new to atv's just warriors Thanks for looking and any help would be great
 
If it stops with the clutch pulled in I would start there. Pull the clutch cover and see what it looks like in there. Clutch might be toast.
 
Thanks i well take the clutch cover off and look there first. But i cant hear the noise in neutral. I hope that is it i well split the case but i dont want to. Iv been working on this warrior for over 4 months!!!! im ready to ride it.
 
I had a similar noise found it to be the chain out of adjustment may be some thing to look into aswell.
